I am using CM also.

I download a copy of all emails (POP), and backup and restore are super easy:
just copy the involved directories (~/.claws_mail and ~/Mail) containing all
the CM configuration and settings, accounts, contacts, messages,
attachments...

So you can easily automate backups with some script or using a backup/restore
tools, eventually doing additional actions such as compress data etc.
