This sounds very familiar. Though I think I was using Slackware installing from slack builds. My hand written notes say something about mysql_install_db --user=...
Left the /var/lib/mysql/ with the wrong permissions.
Or something.
And something to do with running mysql_secure_installation instead.

Maybe that might help.

It's been a while. And due to the evidence of my handwriting I'm afraid I appear to have been terribly, terribly, drunk.
