Sometimes i use git for that in my home folder. For example, if you set
to false the value of "Show hidden" in your file manager, after that you
can know the changes in your home folder using git, and apply them
afterwards to /etc/skel (skeleton) or to the proper .deb packages (in
this example thunar, pcmanfm...)
