Yes this is most likely a packaging error. Are you using the official Ubuntu packages, or version from a PPA?
In any case, I would advise you to use Kdenlive's official PPA,
For the stable version (15.12.3):

https://launchpad.net/~kdenlive/+archive/ubuntu/kdenlive-stable

That contains latest version of MLT and frei0r as well.
